I don't know where this reef is located but farming can affect it in many ways. If it is close to land, chemical run offs from sprays and such could hurt it, but more likely the run offs from large ranches, pig farms etc, can hurt it. In streams the large amount of run off from wastes of animals can change the environment of the water and start making large algae blooms that suffocate other life in the streams. Run off from a large amount of pig excretments can cause something called red tide.
